I am doing an exploratory analysis of metabolomics (N=350 metabolites) and am using the Stata package qqvalue to determine the q-value (Sidak method). However, I was recommended by a reviewer that I should be using the bootstrap method to compute q-values developed by Storey et al (Storey JD, J Roy Stat Soc Ser B 2002;64:544-50; Storey JD et al. J Roy Stat Soc Ser B 2004;66:187-205) for 'more robust results'. The Stata package qqvalue is based of the R package padjust and I don't see an option for the bootstrap method. There is an R package (qvalue) that has an option of using the bootstrap method. Does anyone know if there is a Stata equivalent? I am an R novice.
